What's bad about her? She's crazy as fuck, nearly doomed the world, completely misunderstands the core principles of her tribe, and gets away with it because she happens to be a strong trainer, until she fucks up and needs you to pull her hot pants out of the fire. She's not depicted as being "in the right." She's one of the most morally grey characters in Pokémon, doing bad things for a theoretically good cause with flawed methodology. She's an excellent character, if not necessarily a likeable one.

Absolutely not. The only Japanese fans vocal about her fucking hate her. 2ch still has frequent Zinnia hate threads, and they have their own page on the 2ch wiki in which they compile everything wrong with Zinnia, as well any quotes about her from interviews, and any other info related to her.
They've got out of their way to figure out who they writer for ORAS is - apparently he's using a pseudonym since he's usually a hentai game writer - just so they know who's responsible for Zinnia. Apparently, that writer's friend wrote for the game Ore no Shikabane 2, and it has a similar character hated for similar reasons to Zinnia.
Most of Zinnia's Pixiv page is explaining why people don't like her. Her line "you lack imagination" became a meme making fun of her.
The site Game Catalog, basically a wiki for 2ch's opinions on games, spends several paragraphs explaining what's wrong with Zinnia and Delta Episode, and is a big reason why ORAS is the only mainline Pokemon game not rated as "Good" on the site (it's rated as "not as good as the original").

A major theme of gen 6, and one they've been playing with since gen 5, is the relationship between Pokemon and people. Most of the games play up the idea that Pokemon and humans living in harmony is a great thing, but gen 6 has taken tentative steps into the other side of that relationship. AZ's strong bond with his Floette caused him to nearly destroy the world. Zinnia's powerful Pokemon allowed her to enact a very nearly disastrous plan, despite the fact that she's clearly not all there.

And again, that isn't just. Morally grey characters are characters just like the protagonist. They aren't necessarily evil but they can be involved in conflicts due to the difference in ideals.
N for example just wanted to liberate Pokémon. He called for the people of Unova to listen to their Pokémon's hearts and see what they felt. He never once portrayed himself as villainous but instead an opposite of the player perspective-wise. His conflicts were that he didn't believe Pokémon would want to live alongside humans when in actuality some did and some didn't and in the end he left it up to them to decide should they stay or not.
Same with Zinnia. She wasn't evil. She wanted to achieve the same thing Steven did but her conflict came from destiny VS no destiny. It was destined for her as a Lorekeeper to be the one the save the planet and didn't want Devon Corporation intruding especially since their solution had the potential to actually end up destroying a world in exchange for saving their's.
Cyrus and Lysander are completely different. They knew the world was terrible, they knew the world needed a fix, and they both came up with the solution to basically pull a Hitler and sacrifice the people of the current world to make a new perfect one in their image. Coming straight out of the blue. The difference between the player, who grows with their pokémon and a character coming out of the blue and defeating the most powerful trainers in the region (except the player) is pretty clear.

You could say Zinnia's main flaw is that she makes every other character seem worse. When she starts to spout different dimensions or whatever, why do people even agree with her? There is no reason to believe that shit just because she defeated them in battle. It just comes off as the writers using Zinnia as a vessel to force their shitty retcon of the timeline to avoid issues with megas not existing.
There is little justification for her ability to defeat powerful trainers besides plot convenience. If they wanted to showcase her strength they should have built up her character more. There is litte justification for her feral manners even if there is for her beliefs.
My biggest gripe is that you're forced to accept her ideals before you have seen anything remotely close to evidence. She rambles on about alternate universes or whatever, but there is no reason to actually believe that because there is nothing previously in the game to support it. It's never really all that clear what your character's motivation for going along with her is. I've always just kind of figured that he was going along with the plan because she just destroyed the plan A.

I don't know if you understand this, but Game Freak clearly meant for people to like Zinnia. She's an antagonist, but the game narrative portrays her as a hero who's the only one who knows "the real truth" and is trying to find the best solution. The scientists are shown as wrong, and Zinnia as right. In the end she's forgiven and she is able to go off with a clean conscience to go find herself, redeemed of any wrongdoing. She's constantly shown to be impossibly strong, energetic, and wacky in an attempt to be cute and endearing.
Zinnia is as waifushit as every other fucking character. The problem is, that Zinnia is terrible and no one likes her. And it isn't because she's "not a waifu." It's because she's a terrible retard. Literally no one likes her. And all you do, faggot, is keep repeating "no, if you don't like her, that means she's great, because you don't like her!" ignoring that you were supposed to.
