Think of it like Life and Death. You need Life because without it, nothing new will arise. There will be nothing. You need Death because you can't have overpopulation, and sometimes, one has to eat others to survive.
That's the Cycle of Life. So, not only Xerneas helps maintain balance, so does Yveltal, if we think of them as the representation of Life and Death. Zygarde is there so they don't fuck up in their jobs (and I would assume Zygarde tries to bring balance to everything, not only those two).
