I'd say all of them. No gen is perfect, and saying otherwise is deluding yourself. Each gen has its flaws.

Gen 1. Everyone hates, "genwunners," because they enjoy nostalgia. What's wrong with nostalgia? I like living in 1999. But seriously, I think the real reason early generations of Pokemon are misunderstood is because there was a big stylistic change in Gen 3.

Probably Gen 2.
It was supposed to be a sequel, not an independent generation like the others. It wasn't really a good design choice, but beta Rocket and the scarcity of new Pokemon do fit into that context.
