Deoxys is solid pic. He could borrow mewtwos properties and some moves, along with a shulkish mode gimmick where he swaps between them to use his B moves and gets different properties.
Gen 4
Electivire gets this spot. He steals most of charizards moveset sans the flying and gets a few gorilla style animations along with shocky tail moves. Flare blitz becomes wild charge-blanka ball edition
Gen 5
This one is tough. My pick is Golurk mostly because he's one of the few that they could use and he'd get to pull of super robot shenanigens we otherwise wouldn't have access to
Gen 6
Aegislash. Yes it sounds wierd at first but he could basically take the majority of greninjas moveset without much trouble. Shadow sneak/kings shield/shadow ball/phantom force all fit nicely over frogs specials. The rest are generic sword attack but with an actual floating sword instead of ninjas 'water blades'
