The problem is they make games alongside each other, not one after another. So if they have something you like, it wont make it into the immediate game after that.
Limitations of Nintendo's shitty hardware could also be a problem a lot of the time. I don't think they could put following pokemon in the recent 3DS titles even if they wanted to.

Pretty sure it's just shoddy coding on the part of GameFreak. Monster Hunter runs at 60FPS on the 3DS, but pokemon has slowdowns with 2 models onscreen? Seriously?
