I'd make him physical still. Arena Trap means he wont be fucked by Intimidate, EQ hits harder than EP, and you don't have to mess around with min-maxing his offensive stats.
A special set would work well with Sheer Force or, even better, Contrary, provided the stat spread stays reasonable.

I really don't are where his offensive stats end up, as long as Mega Flygon gets something like Tinted Lens to make up for his deplorable stats.
As another plus, he'd also become the first practical physical Tinted Lens user with Dragon attacks.

Although the type is debatable, i think the spread is reasonable, with it already having very balanced stats. In fact, it becomes a lot like M-Altaria, except faster.
It has the moves to go physical or special with good coverage either way.
For special it has dragon pulse, draco meteor, earth power, fire blast, flamethrower, heat wave, giga drain, bug buzz, boomburst, just noticing now how broad its movepool is actually.

If you want to make it Bug/Dragon it has to go full special sweeper with 140+ SpAtk and it would need Bugilate for Boomburst.

goal isn't really to make it as strong as possible though, just making something reasonable and usable
bug/dragon doesn't seem like a bad type at all.
Pros:

>no 4x weakness
>gains fighting and ground resistance
>stab U-turn and bug buzz
Cons:

>both stab types resisted by fairy
Overall, ground/dragon is probably better, but you could work with this

According to muh patterns, Flygon is Ground/Dragon so it would be Ground/Bug, not Bug/Dragon
Either way, the spread is questionable given it has no real boosting moves, shoddy bulk and mediocre offensive stats with nothing backing them up besides an admittedly impressive array of attacks

First you changed the HP, so change it back and make the defences both 100
Secondly why the fuck is it Steel type? Ground/Dragon is a great typing it doesn't need a random ass Steel type.
Thirdly Levitate is shit as a Mega Ability even when it covers a weakness. People say Arena Trap for a reason, because it could give Flygon a powerful niche to trap and murder Steel types

While it would make sense, flygon should stick with ground/dragon. He needs all the advantage he can get and the better typing is one of them. At best make trapinch and vibrava bug/ground to justify the egg group.
If there's gonna be a tinted lense bug/dragon, it should be mega yanmega
