Probably a free service for trainers registered with the pokemon league (anyone with a pokedex). Most of the kids using it don't even have jobs, so it wouldn't really make sense for them to pay for it.

Even so, that's not true. Dawn buys a Lunar Wing in the Darkrai movie, and then she still has it in an episode where they use it to find Cresselia. There's also plenty of instances where Ash talks about aura like he's very familiar with it after the Lucario movie, even though no one in the show tells him about it.
The movies all have a sort of quasi-canon that the writers bring into the show if they feel like it.

I'm talking about the anime since OP was. The anime and games have completely different pokemon storage systems. In the show, pokemon are physically teleported to someone that actively raises and feeds them, like Professor Oak or Paul's brother in DP. Pokedexes are used as trainer identification and used to register for leagues and gym challenges, and in some instances are capable of using the pokeball transfer system (Ash does this with Krabby) although He usually goes to a pokemon center to do so with their machines. Trainer cards don't appear at all in the anime.
