Based on the footage we have from the movie, it seems the manga is relatively accurate to the actual events, it just trims them down a lot and removes all the human characters that aren't Ash and Jarvis.
They've shown most of the Magearna rescue through these various promos, and the main difference from the manga is just that Racel and Jarvis' two henchdudes aren't around during it.
