"Pokemon Side Stories" are those new anime episodes that aired on Pokemon Sunday predecessor Shukan Pokemon Hosokyoku back in the early 2000s. They were later dubbed and made up most of the content of the "let's slap all the unrelated stuff we didn't dub yet under a specific label" dub series Pokemon Chronicles.
There were a total of 16 Side Stories episodes, but for some retarded reason Bulbapedo kept the numbering running and labeled every future special anime episode as a "Side Story" as well.
It's like saying we're currently on DP episode 450 or so.

Misty barely did anything in Johto outside a small handful of episodes and her personality was pretty much flanderized from the first two seasons. If AG had been Johto 2.0 I would have quit the anime a decade ago.

Ash having the capability to challenge (and defeat) E4 members makes it that much harder to get away with having him start over each time a new generation rolls around. Also, Ash would need to bring back his old Pokemon like in Sinnoh, and I see no sign of that happening at all this time around.
