Remember that the anime is meant to promote the current games (i.e. Sun/Moon), and Serena was brought in to promote X/Y. X/Y's time is almost up so she doesn't really have a point in staying anymore since she no longer has anything to promote. If customization is the reason, then Luna or whatever her name will be can do that job fine.
