The key differences between the Wii U version and the 3DS version are that there will be certain stages exclusive to the Wii U/3DS.
The Wii U is being designed for a more multiplayer experience, while the 3DS version for a more personal experience.
The art styles will also be different. Both systems will share the same characters.
The 3DS version will be releasing on October 3rd, the Wii U version Winter, both of this year.

Different attacks have different attributes, such as landing lag, damage, etc.
In high-leveled play, a character like Meta Knight has superiority over a character like ganondorf because of MeatNight's speed and ability to rack up damage extremely well, as opposed to Ganondorf's incredibly crippling end lag which leaves him vulnerable for most of his attacks.

Isai is the god of 64 because nobody else plays 64 anymore, even vanilla Brawl has more of a scene than it now.
And even then Melee's not faring much better. EVO helped the game somewhat but it's still suffering. The "big 5" are near-untouchable by most other players and are almost always the top 5 at tournaments, and even the general meta is starting to become stale as fuck with the space furry mirrors everywhere since pretty much no other character has been capable of keeping up with the skill creep over time except for them.

In fact, if you tried to go back and play a Metroid game after playing Smash 4 Ridley would not be there either. You'd walk into the boss room but suddenly there's no Ridley.

I would say that his designs in the Prime games do fit the motifs behind his character much better than regular Ridley, though. They also look more threatening, which is something that a protagonist like Samus needs for the player to feel challenged.
When the battle is Amazonian bird lady in a mech versus pogo stick world champion riddles the purple dragon, you have to go to certain lengths to make the latter name sound like an actual boss fight. In Super this meant "a you have to lose" fight and in Brawl this meant the cut-scene of him destroying Samus prior.
With Meta Ridley, you don't quite need that, and with Omega Ridley it seems even more daunting because you're going from mechanized pogo champion to radioactive mechanized pogo champion.
The fact that Retro has been able to improve on standard Ridley already shows me that there's a variety of ways to do Ridley's concept just as well if not better than the original.

The reason why Ridley has only been teased as a stage boss is because he's Wii U exclusive. He's not being saved for some great character reveal, but rather to build hype for the Wii U version of the game, which we know little about.

Pumpkaboo's Signature Move, Trick-or-Treat, turns the target into a Ghost-Type making them immune to Normal and Fighting moves. In Smash, it would use it on who summoned it, making them immune to attacks that didn't have some element tied to them for a limited amount of time.
