Stage1 is designed to do nothing other than loading stage2 from its fixed location in the NAND, which makes it really quite small (it's only about 1500 bytes). Stage2 is designed to load the real payload from the SD card, which involves being able to read FAT32 and all that shit, making it a lot more complex (and using up more space).
Stage2 can also handle screen init, but Luma3DS/BootCtr9/CtrBootManager9 can do it too, so using noscreeninit isn't a big loss.
Either way, no matter what you do, stage1 needs to be built against the FIRM & corrupted key that you use (SafeA9LHInstaller 1.0/2.0 differ in this) while stage1 needs to read stage2 from the same spot/with the same size (don't mix stage1 & stage2 payloads).

No, but it's really reccomended since it makes it so much better to run. It's tedious but I gurantee you it's worth it.
n3DS has a slightly larger chance, but so long as you back up your files and follow instructions carefully, it should be fine.
