Your best bet is API modding. From what I know, it's not possible to remove an NPC just by using xnb modding. Unless it's a custom NPC that you only use in cutscenes (like the Yandere Jas mod did)

As far as I've seen, it's not possible.
There are only so many key values you can use in the schedules, and the only schedules that have a change based on events are Clint's and Penny's (I only looked at a few tho).
The problem with that is that the event in question is the restoration of the Community Center, and it has a specific value used in schedules that is hardcoded.
Basically, there isn't the possibility of using event IDs to create new schedules. At least not with xnb modding.

Basically CA forgot to add an alternative schedule for him.

Didn't that happen in a few HMs? I remember HMDS and FoMT being prime examples, with Ellen and Nina dying after a few years.
Which was really a player punch for me, I loved those old ladies. One was Elli's grandma, and the other was just nice all around (and Galen, her husband, would start feeling like shit if she died).
FoMT's child never grew up though, while HMDS (being I think a spiritual successor to AWL) had your child grow up to be a teen, and the other (two) children in the valley grew up too.
There was also A Wonderful Life, which is probably the thing you want, since there was a passage of time with the player dying after a set number of years.
And RF2, while just being a part of the story, did have "time" progression, since after a getting married and completing certain quest you had the possibility of playing as either your son or your daughter (and there were the kids of other villagers). First time you could play a girl in a RF game too, iirc.
I'd really want for something like this to be implemented too. Couples hooking up, divorcing, kids of other couples growing up along with your own child, old people dying, new NPCs moving into the valley (maybe after expanding the valley/becoming Mayor), the possibility of playing as your child after a while, which let the other kids (now adults) become marriageables.
Maybe the NPC couples could be random. Imagine, Abigail and Sebastian hook up, but thanks to a random variable a cutscene plays when they argue so violently that they have a divorce. All of a sudden Abigail has decided to hook up with Harvey while Sebastian said fuck it and went full gay with Sam.
That would add a bit of randomness to the new kid NPC, as well as different couple dynamics.
Add to that the ability to play matchmaker and to be an homewrecker, and you've got a freaking soap opera on your hands.
