Extending your sympathy to include people who do bad things does not mean withholding your sympathy from people who are victims of bad things. Just because you empathy is limited to that span, doesn't mean everyone's is.
Being mad about it doesn't do anything at all to resolve the issue. It doesn't make you a better person. It's useless.
Understanding why the behaviour occurs allows you to formulate a plan to stop it, even predict and prevent it, salvaging potentially valuable citizens from going off the deep end and saving others from future victimisation. As opposed to your plan of just sitting around at the ready to be really mad about it after it happens.
Shoving all crappy people in jail just to spit them out a few years later just gives them a scholarship to crime college.
If you want to focus on victim aid, go do that. Be useful. Sitting around being mad is making you useless at best and part of the problem at worst.

But this is part of my entire argument - I don't think it does. The girl's motivation for breaking into Nathan's room doesn't change between the start of Ep2 and when they actually do it in Ep4. They just finally sit down and decide that they SHOULD actually get around to properly investigating him.
And Nathan's position is pretty much exactly what they expect. From Kate's story, they know he's involved in drugging/kidnapping people, and the information they gather simply backs this up. And it's not really until they correlate it with David's files and Frank's list that they get the full picture of where he's been taking the girls.
Your idea of making a better justification for why the girls couldn't break into his room at that time works just fine ... but I still think the fundamental problem is that they KNOW that Nathan is Suspect Number One. Even if they don't do it right away, it should still be one of the next things they do. After all, their whole motivation for breaking into the principal's office is that they're hoping to find dirt on Nathan. Given that the girls are just knockin' about until the next morning, it's hard to come up with something preventing them from entering his room that couldn't be solved simply by "let's wait a bit until he's alone again, then we can lure him out using Max's powers". This kind of puzzle could be done with Victoria, etc, in his room at the same time too (it might even make it more interesting).
And they're also not mutually exclusive. They could raid his room earlier in the game ... and just not have them find as much information. Make his level of involvement more clear when they raid David/Frank's stuff later on, for example. At least that would help to keep the plot on-going more consistently over the whole game, rather than just all smooshed together in Ep4 like it currently is.

That's completely sound in terms of Max and Chloe's motivation, but that's not what I'm talking about.
By episode 3, we still had every reason to believe Nathan was just some dickhead rich kid rapist too spoiled for his own good. Then it was only very small teases in episode 3 about his mental illness and his shitty father that began to paint a picture of who he really is - and who he really is was the driving force of the intrigue for the bulk of the game and is a MASSIVE reveal for the mystery as a whole. Because once we understand that someone like him could never get away with something like this, the question immediately becomes "well who COULD?" with THAT reveal then right around the corner - pretty much as it plays out in the game.
Revealing all that in episode 3 is showing your hand way too early, IMO.
And decreasing the amount of information in his room just destroys the atmosphere of going through the personal things of a very private, mysterious, dangerous person. That's a big deal, it had better have a big pay off.

They really did manage to create an eerie atmosphere and while I wouldn't mind some Noir Pricefield I'd hope they stick to a lighter tone. I know you are mostly talking stylistically darker, but thematically LiS already went places darker than it ever should have, or at least dealt with them in ways that just doesn't fit the overall tone.
I feel like the first time we see Chloe's house should have had some more rock/punk type music. As well as fitting her appearance more, it would mark the transition from her outward harshness to her inner kindness over the course of the game, expressed through the music.

Whoever was in charge of the assets for the photographs/ documents messed up a few times. Inconsistent data on the Blackwell Bios, a picture of younger Chloe with brown hair, pictures at the Everyday Heroes contest that really didn't fit the theme, and other stuff like that.
Not being too harsh, just pointing some stuff out. Better those errors than errors in the most basic components of the story (Those are nigh unforgivable or simple to ignore)

But you wouldn't reveal all of that. In fact, I'd argue that the way I'm suggesting we might alter the game would actually do a better job at what you're describing.
In the principal's office in Ep3, we were really given a gut load of "Nathan is crazy" with the notes about his snapping/yelling at teachers, trying to steal the tobanga, drug abuse, his "Rachel in the dark room" sketch, etc. Conversely, in his bedroom in Ep4, we get much less "crazy" from him - we see the drug abuse stuff, we see that he's under a lot of pressure from his father, we see the photograph of drugged Chloe (which we already knew he had done anyway). He has all the creepo DVDs/pictures in his room, but this is more "he's into sick stuff" than "he's crazy".
The principal's office paints a much "crazier"/"damaged" picture of Nathan than his bedroom does - I think if we had investigated his bedroom in place of the principal's office, we'd have a stronger "dickhead rich kid rapist" vibe than the other way around. And I'd argue that it certainly makes him seem more capable of carrying out these kinds of acts solo than the reverse does.
Plus, I think the letter from Jefferson to Nathan's father in his bedroom would be a nice touch to see earlier in the game. It's another of those "totally innocent until you look at it in retrospect" details. Drawing some more connections between Jefferson and Nathan in subtle ways like this would have been helpful, I think.

It's based on expecting a certain experience, fitting with the tone of the first 4 episodes and initial marketing that lead me to buy the game, and well-considered conclusions to the many subplots introduced throughout the story.
The game pulls a last minute tonal 180 and decides the point all along was to learn a brutal message about ones own powerlessness, and an exaggerated lesson about letting go which the story fails to set up in a justifiable way.

I've only played the Rachel rout so far because I've liked the writers previous work, plus Rachel didn't appear in the game so there's sort of less opportunity to feel off base with what we know about her.
A single run lasts maybe 2 hours? It was actually really good. It delves into personal topics and gives a nice arc. Feels more like a character study that just happens to end in a kiss rather than a straight indulgent dating sim. I'd say give it a shot, it's well worth it considering the very small time investment.

I thought it was a neat little experience. I was hoping for longer and more intricate routes and more art, but it's pretty sweet for what it is.
That said, if you find "most attempts at fan fics to be really cringey", I can't say you will particularly like this one. As you say the experience is basically is on par with fanfiction and the art quickly fades into the background as it is not the most beautiful or varied.
I'd only recommend it if you really are into the characters and relationships, but then you'd be reading cringy fanfiction anyway and not ask for opinions on the VN first, but playing it already.
