Alphys doesn't get fired in any neutral ending. Only in true pacifist, and even then the only indication is the bear who says it.
In all endings where Toriel becomes Queen, Alphys:
a) Stays as Royal Scientist with Undyne as her assistant, if you did pacifist and dated Undyne.
b) Disappears, if you kill Mettaton.
c) Is not mentioned, in all others.
In the Exiled Queen ending, Alphys is only mentioned if you killed Mettaton, to say that something happened to her. In the Mettaton and Papyrus endings it's mentioned she disappeared. In all other endings (except her own, naturally), she's not mentioned.
As for Undyne, she's only "fired" when Toriel disbands the Royal Guard, and if you dated Undyne and did a pacifist run then she becomes Alphys' lab assistant. So it's not Toriel disliking Undyne or Alphys, but wanting to find a more peaceful solution and thus disbanding the Guard.
