The simple answer is that Sega of America doesn't give a shit while Sega of Japan does.
Sega of Japan wants everything to be in a separate continuity. The games, X and the OVA are separate and can't cross over. What they don't give a shit about is any western-based works, but they'll still tell Archie that they can't use anything from X or the OVA in a comic that's supposed to be about the games. That's why it took so long for Cream, Vanilla and Emerl to show up in the comics, because Sega of Japan thought they were more associated with X than the games.
Meanwhile, Sega of America doesn't give a shit and is fine with letting Archie use anything from the cartoons. The reason why they don't use anything from Underground is because it would violate the "Sonic can't have relatives" mandate, plus nobody really gives a shit about Underground.

What do you realistically expect from the next game? Keep in mind that SEGA apologized for the inconsistent quality of Sonic games over the past twelve years, and by the time the game is released, Sonic team will have had a long time to develop it.

Either a step or two closer to the more expected sonic-style gameplay, or (much more likely) a further mario-esque simplification of absolutely everything, to the point of the entire game being bland and soulless to an absolutely pathetic degree. Seems like it could work. Though doesn't NIDS start at the base of the spine, and the reason that people speculate Bunnie was immune was because that part was robotocized. Wouldn't the kids' torsos have to be robotcized too. But again, this is building off of fan speculation
