I played through SJ on my 3DS XL and didn't noticed any problem. There are some games that look like ass but those with primarily 2D/sprites look fine.
Mario 64 DS for instance looks like shit on a 3DS XL.

P1 really doesn't count I think, since nothing ends up happening aside from Maki giving a good bye kiss to Percy. In P2, Eriko is still in love with Percy too so things are unclear as fuck.
