Yumi's were pretty horrid. It wasn't even a supernatural situation; it was just a very emotionally complicated scenario. Though he probably would have hated its resolution, Nyarly would've adored it while it lasted.
Saki's dad was outright disgusted with her for working with Junes. And his voice is a prominent presence in her dungeon.
Kanji's father died on him when he was very young, leaving him without a male parental figure (and one who was both a man and a tailor, two vocations that the youth had a hard time reconciling) and ever worried for his mom's health.
And Nanako and Dojima's joint Social Link arc definitely counts. I mean, really counts.

Despite being about a gang of thieves, the hero owning the most menacing looking initial Persona to date, and dealing with the topic of societal bondage, I think P5 might actually have the "happiest" intro in a Persona series next to those of the P4 games. Jigen always had more of a 'tough' flavour, though otherwise Ryuuji isn't very similar, but Ann is the only female character so far and Lupin/Goemon are part-in-parcel. Goemon in Lupin The 3rd had his thing about hating to cut 'worthless' things, Yusuke won't go along with plans that don't have any elegance to them.
