Because Huey was gone before the attack happened or during it, and since the cassette tapes from Ground Zeroes are completely optional, the folks on Mother Base think two plus two equals five.
Huey was literally looking out for himself, so I can imagine they're pissed about that, but when the interrogations and truth serums weren't getting anything out of him you would think Venom and Ocelot would have thought that maybe he didn't have anything to hide.

The thing is, truth serums don't actually make you tell the truth. What sodium thiopental does is it basically gets you high, sorta. It fucks with your brain and puts you in such a daze that you're extremely suspectible to suggestion and it's easier to get information out of you. That doesn't mean you're telling the truth.
The reason nothing worked on Huey is because Huey had convinced himself that he is never at fault. That everything is always other people's fuckups and he's always blameless. Truth serums won't work on people like that.
