The idea is that even though Snake is this amazing person, who does so many great things, he is still human. At least until that was thrown out for Twin Snakes and MGS4. He can survive on instinct, tactics, and wit instead of raw strength.

He beat liquid snake in pure hand to hand combat, same as he did with liquid ocelot. He fought ocelot in a regular gun fight. He can fight a cyborg equipped with a sword that can cut through people like butter with just his fists. He fought a tank, and a chopper. He fought a guy who can control minds and use telekinesis. Only bit of treachery or surprise is if you choose to use the nikita against Raven or sniper wolf.
In 4 he's pretty much Walter White fighting people in robot suits or an "immortal" vampire
