I think the plot should probably be about Samus being hunted for her Metroid DNA/Opposition to the Federation. Maybe she could take refuge with a new species or something. It goes against the Metroid formula to not be isolated, but at the ending of Fusion Samus isn't as alone as she normally is. She has the Adam AI, Etecoons, and the Dachora with her.

Metroid 5 Samus stays in the suit she had at the end of Fusion. Return to Chozo planets give us new weapons and abilities that changes the way Metroid plays instead of using the same ones from every game. Have a old and new enemies alike to give that feeling of nostalgia but at the same time something new and fresh for the series. No more stories about Samus's past, I had enough of that just focus on the task at hand.

If it was a Wii U game I'd say to use a control scheme like Star Fox Zero to improve on Other M's TPS and FPS combination. I'd really like a TPS Metroid that works, but I like the FPS elements of Prime so I'd hate to see them go completely.

I did miss that in Prime 3, but on the other hand I thought the bit where you could connect the previously separate parts of Bryyo together was cool and was hoping to see more of that in the game.
Nintendo could always compromise by adding warp spots like Castlevania, in the form of portals or flying the ship or something, for the people who dislike the constant backtracking, but I feel like that'd take away from the speedrunning culture that's developed around Metroid. It'd probably work well for a Prime game though since those tend to be longer, slower and more linearly designed though.

The Chozo Suit is extremely modular. Maybe that's not all it is. Maybe it'll try to assimilate things in a way to essentially regrow its armour from the more organic portions of what's left of it.
I'd love to see it go Insectoid (With a green-brown sheen, sleek and agile design like the basic power suit) -> Crustacean (like crabs or lobsters, pauldrons and gentle edges) -> Mollusk (smooth seashell), then after the final confrontation, essentially shed the absorbed, technorganic bits to reveal to a new design of the Varia suit.
