What it should've been:
You play as Carlos/Sean/Sigma.
First time you play you do not get decision, characters act true to their personality and they don't kill each other.
That leads to a dead end with not even remotely enough information.
Once you clear that menu changes slightly and portraits have different expressions.
Kyle was manufactured to be the strongest esper who can shift into other people.
Second part of the game was reliving it but now you can decide what to do during games as Kyle with different personality(being Carlos/Sean/Sigma).
Zero should've been the Quantum computer, he put his mind in there to live forever.
Carlos turned out to be a Left clone with his memories implanted to motivate him.
Game was orchestrated by Brother and Akane to make Kyle strong enough to go search for the terrorists who got hold of Radical-6 and will spread it anyway.
In the best ending Kyle gets to inhibit Left's clone body and live in peaceful timeline.
