Nonlethal is better in everyway. Get the double-takedown perk as soon as possible since it gives the best experience, hack EVERYTHING, never use one of the things that does it automatically. Non-Lethal gives you significantly more experience for each takedown. Aditionally, not being spotted by enemies or cameras give you about 750 extra EXP per section due to the Ghost and Smooth Operator bonuses.

Honestly the inventory is big enough, when upgraded, that you have space for a few boss-specific weapons. Beyond that boss rooms ALWAYS have a ton of ammo and weapons laying around. Here's my loadout that I use in every game:
Silenced 10mm
Fully upgraded machine gun
Revolver
Stun gun for if I need to briefly knock out a camera
Keep a couple of EMP grenades.
And that's it, you're prepared for every situation.
If you want to go full ultra non-lethal then just get the typhoon augment and keep a few cases of ammo for it, spamming fully upgraded typhoons will wipe out any one or any thing: bosses, boxguards, crowds, whatever.

I think I understand what you're getting at but my point is, when you've gotten that far into the game, you'd have to do a lot of backwards thinking to just walk up to an enemy that is identical to the ones you've spent the last 3-5 hours sneaking past/knocking out/mowing down and just have a mental reaction equivalent to "yes sir, sorry sir." For Christ's sake the whole reason you're in the manor to begin with is to assassinate/kidnap a woman. Why would trespassing become too much to comprehend? Especially when you did the SAME THING (break into a building, take out a couple guys) in the last mission?
