No. That's the only catch. It won't be able to play Wii U games because it'll have a different infrastructure. This is confirmed by the fact that Zelda needs its own version specific to NX. The only way to play Wii U games if Nintendo re-releases them.
But you can see how this all ties into the whole Virtual Console end game anyways. A console with an omni-compatibel control scheme is the prime venue to release HD Gamecube and Wii games on for the first time.

Ok, think of it this way.
Nintendo's primary goal throughout their entire history has been to open people up to intuitive connections with gaming. Something makes you feel like you're in the game.
Mario is the ideal candidate for this. Why? Because he's athletic but the focus isn't on his body. It's on the physics. The core elements of the game.
So say you begin playing and are a casual. Whenever you try to do really hard flips like wall jump to the top of a skyscraper, you'll get scared and slide down the wall or something. But as you become accustomed to the game and understand it better, you will grow more confident. Your heart will be stable as you jump. Not erratic. But then suddenly an enemy might appear, and how the player faces the situation, scared or undaunted will determine Mario's ability to react accordingly.
Imagine Mario's stamina as a bar that ebbs and flows with your heart line. It makes you conscientious of your health as you play, while teaching you how to get good at a game.

Yes, but the cost of that is you won't be able to join the healthy leaderboards, and after a certain point your skill ceiling will flatline.
How so? Because the heart meter opens up the game to nonlinear computations.
If you're just playing the game with Mario as a default, then he will never get tired. But that also means, he won't be able to say, run/skip or longjump as fast as someone whose got a lot of momentum/interaction behind their dynamo by playing with the "gimmick." If you had those special bonuses, then you would break the game.
