I would argue 999 is more flawed. It's got higher highs and lower lows. Sudoku is the best part of the entire series, but then you've got the lack of flowchart, the uninteresting bad ends, the way every route plays out exactly the same until after you emerge from the last puzzle door, fewer characters and a shorter game with only two routes worth playing.

You're right in saying that 999 is more flawed due to the various reasons you've posted.
However, with 999, I think I can somewhat justify most of the issues that many would have with it by saying that it was the first one in the series, and that there was definitely room for improvement (most of which was done in VLR).
Still, I should correct my previous post. What I meant to say is that while ZTD is very flawed, I enjoyed it as a standalone (which, considering how Uchi got away with NOT revealing many of 999 and VLR's plot points, mostly to cater to newcomers, is at best a "meh" way to go about with it).
However, the fact that this was supposed to be the ending of the series and it turned out the way it is feels like a slap to the face of us longtime fans. I know we had that MGSV/Kojima spammer during the first few days of the game's leak/release, but he does make a salient point when it comes to this game: the way Uchi/Kojima went with resolving a fair number of plot threads was very unsatisfying, especially considering that the respective games are the last in the series.

Aside from the unresolved stuff, Zero's reveal and his motives were just "meh". My thought process during the last 10% of the game was, "That's it? That's how Uchi's going to answer X question or resolve Y plot?"

Sigma's age is a much better twist because it makes sense when the game is played through his perspective, it plays together with the teases for when the game takes place, and it's actually a crucial element in the late-game story.
