Stop playing games to be immersed in story, start playing games for the purpose of seeking efficiency and building skill.
Those enemies are just blades of grass with human facial textures on them instead of green patchwork. They're just a bunch of polygons. Your job is to shoot those certain polygons. The end.

Unless you're slaughtering innocent people in GTA or something, henchmen knew what they were signing up for. They took a contract, picked up a weapon and went to work knowing that they might not make it back. That's not your problem. Don't play with fire if you can't take the heat. They could've got a nice desk job, or worked retail, or taken a trade. But no. They're doing their job; it's up to you to do yours.

I know that feeling, I recently played Metro 2033 and overheard a conversation between two enemies who had family with kids and were eager to see them again. They talked about how they were soldiers only because otherwise they'd starve.
