Was in same boat for factions basically it's something like this
Earth got fucked up, federation appears and is pretty much Galaxy Human Government.
Then there's Secreta, an ancient old illuminati type organization. Secreta has a military\black ops group E.Y.E which, after Secreta got fucked up by federation(i think), was split into Jians and Culters(you're a culter naturally). Culters and Jians hate each other because they share resources and shit(and competing, if one group looks useless they might get scrapped). And then there's Rimanah making it hard for them to become buddies. Originally EYE was created to fight meta-streumonic forces(monsters) but right now it mostly plays political shit fighting Federation and itself(Jians vs Culters). I am probably wrong about the splitting reason but most of it, in general, should be accurate.
Is this game really that good? I see threads on /v/ pretty frequently for such a supposedly obscure game.

don't worry too much about fatal wounds as late game research cures them, in fact you can actually abuse this to get super high stats by taking a lot of fatal wounds while levelling stats then cure them when it gets to the point you're spending 4+ skill points per stat level

I would farm the deus ex and those vtol planes on Mars, specifically on the bridge leading to the gang with the huge rasta picture on the wall.
I'd set a few turrets up to get rid of the foot soldiers who keep spawning nearby and focus on sniping deus ex and planes, they shouldn't be able to reach you there so it's shooting fish in a barrel.

The mars level is pretty terrible the first time around when you don't know what you're doing or how to deal with the various enemies. Once you realize that the sniper rifle will destroy the planes in two hits and you know where you need to go it's pretty simple.
