It's not that type of boat. It is buoyant even if fully submerged as it is made from thick, water-tight wood. This is enough to keep the boat afloat. Boats that sink if they leak are a different type which rely on the buoyancy of the cavity to float., larger boats use this system but small one vessels such as kayaks, surf skis and zelda's boat do not sink when filled with water.

The biggest aesthetics annoyance with the Wind Waker is the water waves that appear in front of the boat while traveling. They're not dynamic, it's a canned animation and it looks awful compared to the rest of the ocean. They could have made it dynamic in the Remaster, but chose not to. That's why this strict "gotta remain true to the original" shit bothers me so much when they remaster games, fucking FIX obvious shit like this.

Depends on what's meant by "dynamic". The waves aren't displaced from the ocean as a result of the boat model passing over it. They're enlarged parts of the boat model, resized based on speed and turn.
