The models in 06 are so wonky. They look great in some scenes but like total shit in others, mostly due to angles and lighting. I hate it when the camera gets too close, because the pupils on all of them look very glassy and dead. At the same time, though, they do say that the reason why South Island is always moving is because the emeralds are somewhere inside the island's hazy depths.
One day, crisis visited upon the island. And who showed up with it but Dr. Eggman and his cronies. "I'll find those emeralds even if I have to dig up the entire island to do it!"
Dr. Eggman set up a fort in one corner of the island, and went about carrying out his plan.
"Eggman, you still haven't had enough?" Sonic hurried as soon as he heard the news. Dr. Eggman never seemed to leave him alone, even though Sonic had beaten him every time so far. It sounded like Dr. Eggman considered Sonic his sworn enemy, but he was never any match for Sonic.

Not this Anon, but the Biolizard also has it's hind legs amputated to presumably test for regeneration. Take a look at the model in-game. There are tons of flesh wounds and that huge life support machine on it as well.
Maria had an immune system disorder that was killing her (NIDS according to SEGA) and the space colony was the most sterile place they could've kept her, since yknow, space. Gerald wanted to develop that regeneration tech to use for her wellbeing, but when he found out that Maria had been killed in the GUN raid of the ark, he went psycho and that's why Shadow was the way he was until the end.

When I played SA2 everything the game told me about Shadow and the capsule and the uncertainty surrounding his legitimacy made believe they were hinting that either A: Sonic was a clone of the 'ultimate life form' Shadow or B. Sonic was the actual 'ultimate life form' and shadow was a copy or early version or something of Shadow. It's been years since I played it but I can sort of recall there was some ambiguity about Shadow. Plus the whole 'Chaos Control' thing.

I'd personally keep Sonic, Tails, Eggman, Orbot, Metal Sonic, and somehow Blaze as recurring characters, with appearances of Knuckles, Shadow, and Professor Pickle when the plot deems necessary.
As for forgotten relic characters, it's cliché but I think Fang would fit in with a modern story, possibly working against both Sonic and Eggman in the race for the magic mcguffins of the day. If we kept Rouge, he'd be a good rival to her too, and there's potential for humor in there with the popgun and his snarky attitude.
