You don't know what those terms mean. The antagonist doesn't have to be evil. They just have to be in opposition to the main character, the protagonist.
Morality is relative, but protag and antag are not.
Take MGS2 for example. Solidus is clearly in the morally upstanding light and if you think about it a bit, he's pretty much who you should agree with. But he's still the antagonist because he's against Raiden, the protagonist.

Well Morgana no longer exists in physical form, so the way you fight "her" is by beating the waves. Her last representation would be the last phase, where Elk shows up at the nick of time to save the MC from its data drain and goes comatose for it.
Then happens the power of friendship bit and you destroy her, the bracelet and just everything altogether related to the key of Twilight.
