In the localization, Junpei just thinks it's weird that Snake and Clover are siblings when they don't look alike.
In the original, it's HEAVILY implied that one of the two was adopted.

Well, one of the weird things about the localization is that it changed Clover's real name, not just her codename like all the other characters. In Japan, she has the obviously Japanese name "Yotsuba" while Snake has a more western-sounding name, so there's more of a clear mismatch.

999 has multiple timelines that Akane sees, but can't ultimately exist because if they did, she can't survive the incinerator. When the timeline stops existing, Akane gets a fever and Junpei ends up blacking out or dieing.
An obvious exception is the True Ending, since that can exist without Paradox'ing the timeline out of existence.
The weird exception is the Safe Ending. In the Safe Ending, Junpei's not locked out of helping Akane out of the incinerator, but it's super fucking unlikely he'll ever get to the incinerator to help her. She leaves the timeline, but not because the timeline explodes on itself. Uchi's explained it as "she slipped to another time with her whole body".

People think for some reason that he had to do this because of the way VLR lets timelines continue on. In reality, it has nothing to do with VLR - the Safe Ending is fucked up on it's own, and the only way to let her get out of that ending is for her to just slip through time with her whole body.
So it has nothing to do with VLR retconning anything, or Uchi retconning anything - he had her able to slip through time from the start. Whether that's good writing or desperately grabbing at straws to get out of a plothole is a different matter, but it has nothing to do with VLR.

You need an engine, models, animations, and scenes.

Not to mention you need to script scenes, usually using your own engine if you use any engine at all.
It's not true for every game of course, but for virtual novels it definitely is true once you get to the professional level.
