Real talk, Samus is one person while Link is several. Male Samus changes an existing person and forces female Samus to disappear, while female Link is a new person that doesn't get rid of the other male Links.
If Samus was actually a series of clones with the same name that fight Space Pirates in different times and places, I'm sure someone, somewhere, would ask what if one of these many clones turned out male. That's the situation Link is in, and the main reason people think there's a possibility.
It all comes down to Link actually being 12 people, some of whom aren't even reincarnations. One of them can feasibly be born female without affecting the others, and the next game can go back to male with a minimum of fuss.

Zelda sent the Hero of Time into the past and broke literally everything. When she did that, Lik, and by extension the Hero's Spirit, ceased to exist in that timeline. It also broke the Triforce of Courage into pieces.
In any case there was no longer a spirit, so when Ganon came back there was no Link to reincarnate. Thus the gods themselves had to step in and flood the world to stop Ganon. When he came back a second time, WW Link rose up to stop him. However, he didn't have the Hero's Spirit or the Triforce of Courage, so he had to earn the latter by physically putting it back together when the Links with the spirit would get it automatically.
It's unclear if that started a new reincarnation cycle or the Link in Spirit Tracks is blood related.
