Except for the direct sequels, all the games might as well be isolated stories. Though Nintendo has admitted there's an order to the series and the different timelines, they really don't care much about it at all and build each game around what they want it to be instead of how it fits with the rest of the series.

Why are people so fearful to admit, or why don't they want to admit there's a very concrete timeline for almost every main game since Ocarina of Time. It isn't fan theory when MM or WW or TP or SS takes place, it's all concrete and official and in the game. Same for Phantom Hourglass and Spirit Tracks.
The only one I can think of is Minish Cap and the Oracle games. Dunno about a Link between worlds though, cause I haven't played it.

The ones in the Oracle games are oracles. They're similar to priestesses of their chosen Goddess, but have the same name because reasons. They have actual powers related to the Goddesses.
The Din, Farore, and Nayru in Minish Cap seem to be unrelated normal girls, though.
