1- Twilight Princess, best use of the hero's theme as both a recurring theme and leitmotif (for example, the boss battles including the last Ganon fight)
2. Link's Awakening, timeless and innocent.
3/4. Ocarina of Time/ Majora's Mask; OoT has the better soundtrack but MM does more with its music for tone.
5. Skyward Sword, would be higher on the list but the music actually gets in the way of gameplay. The harp playing is shit and all the backtracking to get the dragon music notes thingies is tedius as fuck. The payoff of the Overworld theme and its place as a canon musical piece in the series is great though.

TP had good music, but tried to do orchestra with a midi library that just wasn't up to task. The reorchestrated project needs tp get pat hed into the game itself because that Piano version of Zoras Domain is absolutely amazing.

For me the sheer fact that N64 games and Wind Waker have themes that work on its limitations put it ahead of me.

I don't remember much of Wind Waker (aside from the opening segment and the Great Sea) as I haven't played it since 2004 or so.
I ranked TP based on composition more than anything, but I haven't played that in a good five years either. I do listen to the ZERO soundtrack a bit though so I guess if I played it again it would sound horrible.
This one is the best
