I'm still torn on how I feel about this becoming true.
On the one hand, I don't think it has the, uh, "meme power" of MGS which robs it of the ability to be easily transmutable by internet osmosis.
On the other, you are absolutely right in that MGS left a big ol' hole for "series of games that are 3DEEP5U with interesting characters directed by a dude who follows his own drum" to take the spotlight. I think the "jumps around in time/lines" nature of the series, however, is a little more inaccessible than MGS's way of doing that.

Tyrann and Emil were obviously alive back when shit was going down, extra material confirms they've met.
You learn a little more about gestalt Nier/Yonah/Kaine/Kali (Kaine's grandmother) and get some details about why the world fell into such a bad state.
Just fluff stuff that you don't need to enjoy the game, but stuff that you can eat up if you're the sort who wants to know more.

One interesting thing is that Noir and Weiss used to be in a squad together before they were turned into books and Noir was a huge dick to everyone all the time which is why Weiss is reluctant to fuse with him during the game.
I played Nier and liked it very much, and I've been looking at some gameplay of the Drakengard games.
I'm normally the kind of person who likes to play a series in sequential order, even if some of the games are bad, but I'm considering skipping the first two games because 1 looks awful and I don't want to play a direct sequel without having played the first.
From what I understand Drakengard 3 is a prequel and I'm wondering if it's acceptable to just jump in there. I understand I may miss out on some references and whatnot but I'm wondering how accessible it is to a newcomer.

Nier automata isn't niche in appeal though.
It's the only upcoming cuhrazy game that has actually given us gameplay demos that lived up to expectations (Compare with Scalebound and FFXV). It has inherently appealing and mystifying aesthetics, it has great sound, it has great concept art, it has major backers, square enix and platinum always bring in attention to their products.
So why is it utterly overlooked? Makes no sense. It's a lot higher budget than Nier as well.

I know it'd basically be impossible to implement in-game, but I think it would be ideal for neither of them to be entirely sure which one is the parasite. I mean don't get me wrong I'm actually a DoD2 apologist, people give it way too much shit when it's got a decent combat system with a decent amount of weapons that perform reasonably differently, on the fly party switching and lots of enemies to mow down, plus the cool incentive to keep hitting shit and not get hit back to hit faster which made some of the slower weapons really meta.
The story is by far its worst point like you said and even the alternate endings didn't do much to save it. The last bossfight was cool and all, so was the Caim fight. Mechanical changes to the way the dragon handled (i can bet you half the playerbase that actually played DoD2 didn't find out about all the fucking high level dragon speed boost glide tricks you could do that made it really fucking cool to fly the dragon) really improved certain segments about the game.
It's definitely hated a bit too much, but that's mainly to due with people either bandwagoning opinions or have forgotten the good parts about the game since its so old or were just plain shit at it.

Bayonetta had a system where most of the shit that would be relegated to switching styles in DMC were part of her basic moveset. She used kicks for heavy attacks and punches for light attacks, if I recall correctly, and you had two sets of weapons you could switch between that would switch both hands and feet simultaneously.

It's going to be a balance, which I think is going to turn out to be really great for the game. Yoko Taro will do anything for the sake of story, like making Drakengard 1's gameplay repetitive and mind-numbing to emulate the main character's growing insanity in the slaughter of thousands of people. Even though that's awesome, I feel like the folks over at Platinum will try to find a way to express that in another way so as not to sacrifice gameplay.
On the other hand, having Yoko Taro to direct the whole thing will ensure that it comes out interesting and true to story and mood.
