Link always retain the same basic character, even if the background is different. What I think that Aonuma meant with "the balance of the triforce" is that the triforce of courage and the triforce of power are tied to a male hero and male villain. The only one that actually changes quite a bit is Zelda, but that's just because she has a personality. Either way, Zelda is still Zelda and even her ties to the story (and the fact that she is a girl and the incarnation of Hylia) and the fact that she has the triforce of wisdom don't change.
People are complaing that because he changed his dominant hand, then he can change his gender too. I really don't think that's even comparable. Either way, I really think that the ultimate reason is because the creators want for there to be some Link x Zelda hints in every different game.

Having Zelda be playable isn't really that hard. Hell, just take an example of Wind Waker. If they could have done the whole explore under the ocean thing, then it would have made perfect sense for Zelda to explore down there while Link explored above the ocean. And things Zelda did below would open up new dungeons/triforce pieces for Link to find. Could have also made story related events for Zelda in TP and SS.
In some ways, Aonuma and Miyamoto are too experimental. In other ways, they're too conservative.

Nintendo isn't ultra conservative, it's more that Japanese development treats plot/gameplay/theme as all part of a game series. Meaning changing Zelda to be the lead in a Legend of Zelda game makes no sense "what would Zelda do?" Because they are looking at it from the aspect of Zelda being the trapped princess because that is what LoZ is and the viewpoint it is designed from.
Metroid was canned along with Starfox (until recently) because they don't know how to tackle the franchise in a new way, and in metroids case they gave it to the wrong people to move it in a new direction. They are fine doing new shit they are just still being careful, they have even stated they are interested in making a game featured around Zelda, but because it wouldn't fit how they view and tackle LoZ projects it would have to be an entire new game from the ground up and they don't know how they would go about that.
This is why Mario sticks to its hard points in main title games, and spin-off games like Luigi's Mansion are completely different in every aspect, because "it doesn't make sense for Luigi to save the mushroom kingdom because that's what Mario does" (this is also why he is seen as a joke in the Mario Bros games because his character isn't supposed to be the hero of the story)
