Archer is a Shirou who had an identical backstory to Archer in Fate/stay night, but instead of making a contract with the world, he made a contract with the Moon Cell.
He's Emiya, but he threw away that name when he became a Servant of the Moon Cell. Now he's a representative of nameless heroes who failed to leave behind their names in the passage of time. His name is irrelevant. The name "Emiya Shirou" has no meaning to the world, its history or its people. As a hero, his name doesn't matter.
