Nintendo has multiple different development, many of which have worked on the same franchises. There seems to be a culture there where you generally stick to the elements that your team is responsible for. Nintendo R&D1 was unhappy about developing a Super Mario title, since it wasn't 'their' game, so every character and element of Super Mario Land (barring Mario) was of their own creation: when they created the character of Wario and had the oppertunity to develop a series based around him, they ditched Mario and never looked back. Super Mario 3D World was created by the Tokyo EAD team that did Galaxy, and has a ton of references to Galaxy: but you never see references to Super Mario Land, any of the sports spinoff, RPG or Party games in that or any mainline Mario title.. The game included a 'Super Mario Kart-themed' level that used the SNES Mario Circuit music, but in an Iwata's Asks for the game they talked about how they didn't think they would get permission, since it's not typical for Nintendo teams to bollow elements created by other teams like that.

The thing about Pokémon is whilst the gameplay mechanics stay the same, everything around them develops and upgrades. The graphics, the story, abilities and attacks, compatibility, access to specific features, etc.
Paper Mario fans would love that treatment. Paper Mario to TTYD mirrors the transition from Diamond/Pearl to Black/White pretty well. Graphical improvements, more emphasis on story and character, new things to do in battle, etc.
In Pokemon, things progress, but it's under the illusion that it hasn't because it doesn't changed genre.
The jump from TTYD to Super Paper Mario would be like Black/White going to Mystery Dungeon. It's still the same at its core, but it plays differently. But SPM to Sticker Star would be like going from Mystery Dungeon to Ranger. Completely different gameplay, genre and mechanics, same skin.

Of course Pokemon isn't perfect. The massive amounts of handholding this gen have made the story much less personally engaging. The way content is locked between versions and legacy transfers puts a huge damper on older teams and strategies (RIP in peace flying gem acrobatics unburdened builds). And most of all the way Game Freak handles online modes and VGC tournaments makes for a stale metagame that revolves around abuse.
And none of these problems would be solved by turning the series into something completely different. No one wants Pokemon to abandon its RPG roots to be a gritty open-world hack-n-slash co-developed by Platinum Games with a bunch of time-wasting mechanics for the sake of MUH REALISM.

You need to insert a GBA Pokémon game cartridge (Ruby, Sapphire, Emerald, Fire Red or Leaf Green) in the DS while playing a 4th gen game (Diamond, Pearl, Platinum, Heart Gold or Soul Silver) and go to the Pal Park that you unlock after beating the Pokémon League. In there you can migrate 6 Pokémon from the 3rd gen games per day in Diamond, Pearl and Platinum or unlimited but still 6 per round in Heart Gold and Soul Silver. You can also encounter rare Pokémon from other regions if you play the games normally while the GBA games are inserted.
After that you need a 5th gen game (Pokémon Black, White, Black 2 or White 2) where you have beaten the League and unlocked the Poké Transfer Lab. With the Poké Transfer you need two consoles, one with the 5th gen game and another with the 4th gen game. Using Download Play you will be able to send 6 Pokémon at the time for you to capture on the 5th gen game, but if you fail to do so, the Pokémon will return to the 4th gen game.
You have unlimited use of this feature.
Now comes the tricky part. With the 6th gen (X, Y, Omega Ruby and Alpha Sapphire) they removed the transfer option from the games and locked it behind a paywall ($5 per year) 3DS app called PokéBank which allows you to transfer Pokémon from the 5th gen games and store Pokémon in a cloud server.
PokéBank will also work with the 7th gen (Sun and Moon) and the 1st gen games (Red, Blue, Green and Yellow) from the virtual console on the 3DS release.
