Probably some sort of dungeon that roams around a large swath of the map somewhat slowly. Likely one of the more intermediate dungeons.Then it turns out that the dungeon itself is the boss of the dungeon, some sort of mechanical bird creature, that you have to defeat. You only discover this once you are nearly done with completing the 'dungeon.' Once you defeat the boss (the dungeon itself) in a nail-biting high speed flight sequence while it's dark and raining, the entire thing plummets to the ground in a spectacular crash.
Hopefully it's something like that.

It doesn't make sense. Skyloft falling back down makes sense but this is a game that could take place in any timeline post-OoT being that ganon is an established character here and his first canon appearance comes in OoT.
the land has been cultivated and moved around a lot within the many games. It's hard to believe that there'd be many remnants if any after such a long time. Additionally that isn't the lighthouse since it's a structure part of a series of structures scattered throughout the game.
