Yes, the timelines do branch. Akane is alive in the present because, as a child, she connected to Junpei during the Nonary Game and escaped the incinerator. She then has to retrace exactly what happened as she saw it through Junpei's eyes. Otherwise there's a paradox.
In the non-true ends, things go off the script, so Junpei never saves young Akane, andshe vanishes.
In the true end, history is successfully recreated, and Akane's existence is ok'd by spacetime, so she lives and fucks off.
As for Seven and Snake saying that Akane definitely died, one popular theory is that Seven was given false memories, or that they're both in on her plan.

I think the timelines that aren't the golden end are just possible routes that Akane is seeing, but can't exist due to paradox. But she was still able to use information from them. Or something.
