The best way to do it I feel would to either have a game where Link and Zelda are partnered together throughout the game and you switch between them to accomplish different tasks. Like Spirit Tracks except Zelda isn't just a ghost in a suit of armor when you control her.
Or a game with 2 selectable storylines where Link and Zelda are both doing their own adventures at the same time and converge at the end. Similar to how in Skyward Sword Zelda and Impa were offscreen having their own journey through the dungeons before you.

Left handedness was a link character trait, a more unique one than gender in any case.
If there is fundamentally no difference between left handed and right handed link then there is no significant difference between male and female link either since link is typically very gender neutral anyway aside from who flirts with Link.

I'm going to (godess) harp on right handed link some more because like gender it is a largely superficial trait in the Zelda series but it was still changed to let the player identify with the protagonist better because the audience was right handed.
This was even back in TP when the waggle didn't really translate to anything specific so handedness didn't matter and the Wiimote was mostly achiral anyway.

Because choice and customization is never going to satisfy everyone, it marginalizes someone and that's where the compromise because a problem. Resources are shifted to appeal to everyone and the focus is diverted from other areas of the game.
Barring that i stand by the creator's vision to make a character driven game if that is their choice. They feel Link is a strong enough character to carry his own game, as he has done literally every time before. The fact that they are being pushed and even berated to do something like alter Link's gender based on nothing but "why not" and "I want it" is just fucking insulting. He's their character and it's their artistic vision, they want to present a focused, character driven experience, so let them do just that. The main exceptions are Ocarina and Wind Waker, in which Zelda isn't just standing around somewhere. In fact, it's only when they're standing still for a few moments that Ganon's able to home in on them and capture them.

To be fair, there are plenty of games that have nothing to do with Ganon. Link's Awakening, Majora's Mask, all the games in the Adult Timeline after Wind Waker. Of course, LA and MM have absolutely nothing to do with Hyrule so Zelda has no real reason to get involved in those matters. But in particular, the Adult Timeline games are pretty good about allowing Link to have more direct help, and Zelda was even able to join him full time in Spirit Tracks.

The reasoning is dumb. Either say nothing or say you want to keep Link being fundamentally Link and that being male is part of who he is.
That having been said, the decision is fine by me. I'd be fine with a female Link, but honestly think having a choice takes something away from the integrity of a game's narrative personally. This has exceptions, of course, but the best examples of a good gender swapping are games like Persona 3 Portable where a hell of a lot of effort is put in to essentially rewrite the game from scratch. Pokemon is another example, but that's because the narrative is weak in the first place. I know people are going to disagree, but I do enjoy the story in Zelda games. I'd be happy with a FemLink but I'd not want it to be a decision. I'd prefer they gave me one or the other, not both.
I also don't think people not wanting a female Zelda, however, are necessarily sexist. Look people freaked out when Link became right handed and Cel-Shaded, I think people just don't want Link to become a vague avatar character like the protags in the latest Fire Emblem games. Inevitably some people don't want to play as women, because they're women, but I think the majority just want to keep Link as a quantity that is, for the most part, not unknown.
