Despite the creators being told to make this game Lighter and Softer, the first game 999 features a game where at worst, 9 people can be made to kill each other with some or no survivors, and are isolated from an intact world similar to Real Life, though with advanced technology and psychic powers. He was at his best in the ending where he dies with Snake, but went full retard in the true ending, completely killing his character.
Dio wasn't as scary because he's LITERALLY meant to be a pawn, both Akane's and Brother's, but I'll be damned if escaping with him in his ending wasn't tense as shit. In the end he doesn't really try shit and actually almost gets himself killed in that ending, but at least he remained consistent and true to his character.
Also, don't forget the shit he pulls with the Axelavir. Dio may not have been scary per se, but he certainly created a lot of tense moments that'd make you put your guard up nonetheless.

And that's one of the reasons why I think 999 is still darker than VLR, because it played and subverted players expectations about the characters a lot more, with Akane ending up a lot darker than the bubbly heroine she appeared to be. VLR may have a bleaker setting, but it's pretty straightforward as far as characters go, and that bleaker setting is also presented in such an impersonal way most of the time that the 999 setting ends up hitting harder.
