Well Eli does grow up to be Liquid Snake and the whole point of the Kingdom of the Flies mission is that it was supposed to be a throwback to MGS1. This is actually the ending most MGSfags were speculating before TPP was released. I'm not sure why, since there was nothing in the trailers suggesting there would be a third time period in MGSV or that you would built your base in South Africa (everyone who played MG1 or at least know about its plot know that Outer Heaven wasn't even in the middle of the ocean).
The truth is that while MGSV does have genuine flaws with its cut content and anti-climatic ending, most of the complaints are just fanboys disappointed they didn't have their mental fanfiction that perfectly tied to all the previous game (muh KID FOXHOUND, muh loli Naomi Hunter) played out in the game.
