In this case, the game was created around fanservice, it was meant to be a fun jrpg with a idol setting and fanservice, censoring it removes the point because this game doesn't have dating sim elements, deep gameplay or great story.

"Artistic integrity" means nothing the moment you want to localize your product for another country, and that also means the moment you also have to conform to their censorship laws. In #FE's case, the moment Atlus gave Nintendo the pass to have NoA localize the game for the west, they knew their game would have to be changed to comply with the West's laws, since Japan's and the west have obvious cultural boundaries on what's fine and what isn't fine to show.

Treehouse is only a small part of NoA, and it didn't actually exist until the very end of the SNES's life. They did some top notch localization work the whole way through, but the Gamecube era was undoubtedly their best.
Not localizing Xenoblade Chronicles was all on NoA itself, thus the Treehouse never got to touch it.

That's for PC games only though. Console games can't show nipples which is why they get rid of sex scenes in eroge when they get ported to consoles.
