They are probably over censoring this game because they get paid for a per asset change so they are trying to change everything they can to get paid more. It's actually super simple to change stuff, but costs a lot of money to clients. Atlus censors games on all platforms, they removed several costumes and a few songs from P4DaN and that came out less than a year ago and was a Vita game. But if you want to blame Nintendo for paying for it. Sure. Go ahead.

Atlus USA is actually unrelated to the Atlus that developed the game. They were hired to localize and change any content that Nintendo requested to be changed. Now since they are so deep into the assets of the game, they can send screenshots, and documents back to NoA to show other things they may be interested in censoring in agreement for a larger payout at the end of the contract.
I actually do shit similar to this for another company, but in a different field. We will charge clients $10,000 for a simple afternoon where we plaster their company logo on a bunch of shit because we show them a sample of what it would look like on one thing, and it inflates their ego. Costs us paying one person 3 hours of work, and the rest is all profit. But this is unrelated to the argument at hand.
