Dragoons aren't the same as the Azure Dragoon.
Dragoons are just a special type of knight that focuses on spears and huntin' Dragons. Estinien is the one true Azure Dragoon chosen by Nidhogg's eye.
Even in the DRG quest, the eye only chose you because Estinien was corrupted. After he shook off Nidhogg's influence, he went right back to being the captain of the Dragoon and the real Azure Dragoon.
The WoL is just some kind of anomaly that also had an eye of Nidhogg temporarily, making him more special than the average DRG. That's no longer the case and Estinien is way more capable as a DRG.

The job system is handled badly but basically WAR is an old Hellsguard tradition lost to time due to more practical things coming around than letting a hulked out rage-a-holic rampage around a battlefield. BLM and WHM deal with forbidden magic, SMN is an old Allagan art while SCH is an old Nymian art and neither of those are around.
Hell, BRD, DRG, NIN, PLD, and MNK are like the only jobs from 2.0 that were rank & file soldiers in their nation's military. Wiped out (in the case of MNK) or not, they were still super common. DRK, MCH, and AST may as well be classes.
