Grout's manor for example adds an optional area that consists of areas that exist in the game files already but there isn't any reason to go there purely gameplay-wise

You didn't ruin it, none of it is particularly intrusive except the goddamn museum but it would be best to play through vanilla (with the patch, but without the Plus patch) so you know what's what.
