Did you really play Fallout 1?
If you want to argue with the Master about morale he will tell you that it doesnt matter because the end justify the means.
You have to present him prove that the super mutants are not able to procreate and even then he says that this has to be a lie of yours, trying to stop him. Then you again tell him (more or less) to check it again and he begins to see that you are right. The Master is not willfully ignorant and not a fool. His plan had a purpose and is one of the "solutions" of surviving in the wastelands.
That is what the Fallout series is all about, how to survive in the wastelands and the Master thought that his way was the right one. Just like the Enclave thought that killing everyone but "pure humans" is. Or the slavers that thought you could rule by slavery, or shady sands that turns into the NCR thought democracy is the way to go. Or the BoS and their way and on and on and on....
If the Super Mutants were able to procreate, his solution would probably prevail.
