All the Data fights and the ES/Terra fight in KH2FM. Playing the game casually without knowing AI exploits or how to deal with DMs or anything like that, these super bosses are easily some of the hardest in any game.
And Miguel is easy, just use Turn White on Lynx and Diminish when he is about to use this attack and you should be able to survive with a few HP.

The 2nd to last boss rush was complete bullshit though, you have to have everyone max level everything, use all 3 possible instances of bravely second, then use 3 jap friends special attacks in this time so you can go past the normal damage limit, and even then it's pretty difficult.

how do you not have all main classses maxed by that point? you never even need to be sentinel more than to withstand the power hit, that's it. you just snap everyone to sent when a boss or whatever does the obvious tell power aoe, the sent comb bonus negates 90% of the damage so they survive, you snap to a healing paradigm to recover. the 'difficulty' from that game came more form the fact 2/3 of the tiem the game thought it's mechanics were so 'somplex' it had to constantly baby feed you the rules, with incomplete teams and arbitrary combinations.
once the game gives everyone every job the paradigms are basically set forever.

Lunar 2: Eternal Blue Complete.
This fucker Zophar, final boss fight. Have to cast White Dragon Protect every turn or you're fucked. He gets multiple turns. Of course the protect spell is cast by your heaviest hitter, so he's reduced to being a support slut for the whole fight. Meanwhile your healer is AOE healing the whole fight because the one attack WDP blocks is followed up by more that drop your party's HP to at least most half. All this while trying to assign your remaining DPSers to feeding your healer and main protag silver lights so they can keep casting every turn.
Probably the hardest JRPG fight I've ever done aside from some of the super bosses in Final Fantasy. It's definitely the hardest final boss.

Spiky is pretty easy, just hit him with a charged attack from the whip, boomerang, or bow whenever he goes up to one of the sides. He won't drop down and give someone a spiked teabag if you hit him hard enough. He used to be the one boss I hated fighting before I found this tactic. For most of the bosses past him, you can just use the magic spam trick. I think the only one you can't really use that method on is the first time you fight Thanatos.

Yes, for sure. For Zophar though, it was almost always some kind of AOE and didn't really matter anyway. I don't even remember if he ever did much single target action or if I just hoped he did. The problem was because Zophar had multiple turns, you only saw one of those turns telegraphed, so it was risky skipping a protect cast.
The battle was of attrition though. You spent a lot of time keeping your party members alive with little windows for the heroes to unload on the boss, then go back to surviving.
It had some epic music though so it felt like a big fight. I'm actually semi-disappointed in final boss fights in games today where it feels like fights during the course of the game are often the hardest rather than what's supposed to be the end of the game.

Since those swords had such a low droprate, generally you will have grinded for a couple hours for levels in that period as well so you would stand a better chance against him. BoF bosses in general are either extremely hard or extremely easy, depending on how much you know about the battle system, to begin with. If you know how to abuse the system even the absolute hardest fuckers in the series, those asshole berserkers/archmages in the metal yards or whatever, can be dealt albeit with a lot of effort/deaths, but for someone who doesn't know how to abuse the system they could easily be considered the hardest monsters in any game.

Unlimited Indalecio from Star Ocean 2. That was one tough motherfucker. Even arranging the fight was a bitch - you had to climb a HUGE 100 floor tower where you automatically get into a fight every 4 steps, then at the final boss door TURN AROUND AND GO BACK the way you came and exit the dungeon (as if anyone fucking would). Then you had to talk to the boss's daughter who is immediately telekinetically murdered and climb the fucking tower all over again. The final boss could insta-kill a max level party in one attack, regenerated, was faster than any of your characters, would melee rape anyone he attacked, and had a shitload of magic. Even using a Gameshark couldn't guarantee you'd win!

I kinda liked Chrono Trigger until I got to this guy. Complete RNG bullshit, sometimes magic damages him, and sometimes it does nothing, and he hits you back like a truck. Had to use save states to get past.

That shit is piss easy compared to fighting this bitch's savage version when it came out. You only had 1-2 seconds to push each phase during certain abilities or it would fuck up the renaud spawn timings later in the fight, the allagan poison she put out had to be dispelled before it ticked twice, aimed shot would actually gib people, the third add phase was actually a strict dps race AND had to be killed at a specific time, and the repositioning for the 2x shrieks was so tight that somebody would always eat a cleave or have to sac themselves to discipline.
I'm still mad as fuck that those titles could still be earned at lvl 60, I busted my ass for that shit.
This guy is such horrendous bullshit that even TAS's of this game get hit.

The opening phase of this song was the single most difficult part of master's mode for me. There's this long string of notes near the end that close in the left/right and then top/bottom, and if you get hit by just three of them YOU LOSE. It doesn't help that you need to be able to clear it consistently to properly master the rest of the song, which is by no means a cakewalk.
