It could be fixed and sent back up before any more ISA reinforcements could stop it. The final nuke was to destroy it, they didn't even know it would cause a chain reaction killing Helghan.
Again, it was the Helghast's own damn fault for creating a weapon to genocide another planet. They don't get to create a weapon, try to use it, then cry foul when they fail and the result is the death of their own people

The ISA had no idea this was going down, no fleet was in the area. In fact the Vekta believed they were at peace. In addition, they were firing only to destroy the ship, they had no idea it would cause the destruction of the planet. If they didn't fire, the Helghast could easily fix the ship, and finish things off.
